Just recently Marvel made a tough decision with Spiderman´s history:

Peter and MJ make a deal with Mephisto and exchanged their marriage for the life of Aunt May, thus rearranging Spiderman's history.

First of all let me start by saying I enjoy most of J. Michael Straczynski's and Joe Quesada's work. Actually, Quesada's run on Daredevil made Murdock my my favorite superhero, the Guardian Devil storyline was the reason I started reading all the back issues of Daredevil. Now, having said that, I agree with Joe Quesada on the whole MJ problem. I agree that she has already done everything she could for the Spiderman character and that nowadays she was only holding Peter down, specially when considering all the possibilities a "single" Peter had for future storylines. Besides, Peter is a nerd, having a model/actress as a wife really doesn't work with that. Having established the need to get rid of MJ there are really few options:
1 Divorce: This presents various problems, first the (probable) negative publicity, imagine th Times running an article on th divorce. Besides Peter would never divorce, it would have came from MJ (and that's improbable too). And it would be temporary, this is the major setback.
2 Death: Ok, fans would be mad. People would say it temporary, she'll be back, death in comics is a cheap resource to gain audience, etc. But, for the writers, it presents various interesting oportunities, such as the whole grief process, adapting to the single life again and, eventually the new love interests. I think this was the best option, hey, you could even make them say no to Mephisto on OMD and, enraged, Mephisto could set things in motion to kill MJ. Even better, Mephisto's original deal with Pete could've been MJ's life in exchange for May's, Peter then would say no. Mephisto could hint Pete that his decision doesn´t matter since he is already convincing MJ (she could be in the other side of the city), Peter would race to stop the deal from happening only to arrive in the moment MJ make the deal and exchanges her life for May's. I think this could work. My opinion.
3 Cosmic/Magic Event that erases continuity and re-aligns it to fit the writers needs: Well, you know what comes out of this. This kind of stuff only works in events like Infinite Crisis, that changes the whole universe, not just a couple of character's continuity. And lets face it, the whole public identity of Peter may be accepted by some and rejected by others, but it does open the door for a lot cool plots. Why take back the most talked comic moment of the year so quickly?
